i just completed my own CNC milling machine by using 3 of the stepper controllers. This was the reason for the aux port, which is a simple software controlled output to turn a motor (drill) on or off.
The voltage for steppers can vary in a broad range. It's more important to have good setup of the timing. If you have heavy loads on the axis, the resonance frequency is also important.
Zero point is determined by a switch. On reset, the motor can turn until switch is reached and that is 0.
All in all i have made a lot of improvements to the software. If you like to have a new .hex file, i'll send it to you by email.
